Can someone collect a visa or passport on anothers behalf?

Yes, with a letter of authorization and ID.

How do I apply for a research permit?

Submit to Ministry of Home Affairs; include research proposal, affiliation proof, support letter, and required docs. Check the Checklist for clarification

The bank account sending payment doesn't reflect with the applying name
